When the truck gets warmed up and I begin to accelerate once I hit about 2000 rpm there is a "clunk" and it also "clunks" when I come to a complete stop. Could this be a rear diff problem? Or something to do with the transmission?

While either of those are possible, I would first check the u-joints on the rear driveshaft. Do you know the specs on your rear axle and transmission? Or at least the year model of the Bronco?

Do you have a two-piece drive shaft? After reading your post, first thing I thought of was the slip joint on the drive shaft. The slip joint is covered by a rubber dust boot on the shaft. Sometimes it will dry up, stick, and create a profound clunk or bang when first taking off or coming to a stop. Taking the drive shaft apart and greasing up both male and female ends of the driveshaft should fix this problem. Ive had to grease mine twice in the five years that ive had it. It could very well be your u-joints too...so check 'em out while you're down there. Good luck!

You said a clunk when you come to a complete stop? Mine likes to clunk sometimes while switching gears (around 2000rpm) and almost always clunks when it downshifts around 30mph when comming to a stop..
