I just installed a new rear window in my 86. (it had been busted out) Now that I have it installed the window doesnt roll up or down, but the window motor is working. I manually pushed the window in the up position so I at least have a window. Ive been looking at the hundred and hundreds or articles related to this and there is just too many to sift through. Seems like it could just about anything! Can someone narrow it down a little for me?

If the motor is running when you operate the switch and the window doesn't move and, as you say, it is not binding, then the problem is probably the drive gears in the motor. They can be replaced with a kit http://broncograveyard.com/bronco/i-34397-window-motor-gear-replacement-only.html .

Good luck,
